Isabella death could be a possibility but no trees attached. 1877 would have been not long after the last child Sarah Thomson was born in 1874. Maybe Margaret born 1858 - the oldest child helped raise the family. I can't find her but could be because she never married?
Death of Robert Thomson - his name is wrong as William didn't have Robert in it.

Have you looked at these deaths?

oldohiohome - I did look for a declaration for William Jnr but only found the naturalization. Maybe a dispensation was made to people who had no parents and the brother in law stepped in to sponsor him?
William Sen travelled alone before Isabella and the family. I can't be certain on the passenger lists as it's a common name but he is on the 1870 census. The youngest kids must be on a 1880 census somewhere as Sarah would be 8 Ellen 10 Ann 11.

not all records are available online. the naturalization tells you more than the declaration, so you aren't missing anything.

I wouldn't discount this set of deaths. Your William Thomson is a stone cutter on the 1870 Census. This set of entries on the city directory shows that there was Wm Thomson who worked with stone alive during the year May 2, 1878 and May 1, 1879. But was not alive during the year May 2, 1879 and May 1, 1880. The man Neale1961 found died July 20, 1878, and is buried with an Isabella, both born in Scotland and both ages close to what the 1870 census says.

** NYC City Directory
*** 1877
William Thompson, stone, h 343 E 24th
*** 1878
image 5 says "for the year ending May 1, 1878"
William Thomson, stone, h 504 W 50th
*** 1879
image 5 says "for the year ending May 1, 1879"
William Thomson, stone, h 504 W 50th
*** 1880
cover says "1879-1880"
image 5 says "for the year ending May 1, 1880"
William Thomson, stone, is not listed

Have you found the family in 1861, presumably in Scotland? Any births for the 3 older children ? Wm & Isabella's marriage?
I'm fishing for a record that calls him Robert or William Robert. The son born in Scotland was William Robert and he named at least 2 sons William Robert, so maybe the man who married Isabella was also a Wm Robert.

Just found the marriage 2 Oct 1857 Perth, Perth, Scotland, 3 births, and the 1861 Census. All of them call him simply William. Curses  :)

I wish I could find the images of the deaths at
https://a860-historicalvitalrecords.nyc.gov/
but they are not showing up. Even if I search only for 1877 records in Manhattan, there is nothing, although it looks like there are earlier records than that in the database.

A tree on ancestry has Margaret Christie Thomson as a servant on Staten Island in 1880.

The tree estimates her father's death as "after 1872" based on Sarah's birth, which the tree places in 1873.

Says Isabella died after the 1888 City Directory was compiled. I might get a chance to look at the ones after 1880, but probably not today.

--------
Son Robert is called William on the passenger manifest when he arrived with his mother and siblings.

Isabella was born in Perh and her parents were both born there. They moved to Glasgow in the 1840s Isabella was the oldest child. She met and married William Thomson in 1857 lived shortly in Glasgow before emigrating. William's father was William also but he had a brother Robert b.1839.  Also William and Isabella had a son Robert who died in Scotland before they emigrated. Maybe brother Robert was in the US first and they followed him. I would imagine that's what would happen back then. Thanks for looking for me it's much appreciated.
