It’s confusing. I would think your friend has death details etc but Find a Grave has burials for:

Frank Thompson Conway 1921 aged 77/78 yrs (abt 1843)
Section DD1 grave 17250

FredConway - same grave 1877 - 1927

Rose Anne Conway1853 - 1931 - same grave

City Road Cemetery, Sheffield

Here's what I think.   

Thomas Franklin Thompson deserted from the Royal Navy in August 1864.

That same month he appears to have joined the army as Frederick Conway.

When he marries in 1870 he uses his real name.  At some point he would have had to explain the situation to his CO in order to bring his wife onto the establishment.  His CO must have been very understanding, as there is no mention of his real name in the surviving army records. ADDED He was obviously a very good soldier (rising to Colour Sergeant) and the Army would not have wanted the Navy to reclaim him.
