I believe they are held at the National Archives in Kew. A good summary of what is where can be found here https://search.lma.gov.uk/scripts/mwimain.dll/144/RESEARCH_GUIDES/web_detail_rg/SISN+80?SESSIONSEARCH

There are also at least two other sources:

Find My Past - www.findmypast.co.uk/articles/world-records/full-list-of-united-kingdom-records/institutions-and-organisations/england-and-wales-crime-prisons-and-punishment-1770-1935/home-office-and-prison-commission-prisons-recordspcom2

It looks also like the Genealogist have now included these records as part of their Court & Criminal Records collection www.noseygenealogist.com/blog/tag/victorian-convict-prisons
