my grandad's aunt described stephen wilkinson as a martinet, and that he was not a popular man.

I think you are right Rosie after looking at the other registers I believe that it is Nancy Wilkinson (and not Mary - writing is quite poor)  wife of John Wilkinson (also a Weaver) maybe a brother to Joseph? their son Joseph Wilkinson was born in 1804  (nee ..  Nancy Haworth) again baptised in the Queens Head Baptist Chapel in Clayton, the family lived in Queenshead, Northowram

I also wonder whether Joseph Wilkinson married again? there is a Joseph Wilkinson (Weaver) and his wife Nancy Wilkinson daughter of James Smith baptising their children in the Queenshead Baptist Chapel in Clayton and what is particulary interesting is that the service for the baptism of their son James in 1820 was conducted by Jonathan Bairstow   the name Bairstow has already cropped up in the earlier census when 'neice' Sarah Bairstow aged 11 is living with William & Sarah.
