I have been using Finepix Viewer  which I have always done with no problem.
What I have done now is deleted the folders and uploaded them again  using Windows camera wizard, and guess what - they are in the correct order, then when viewing them using Finepix they are still OK, so it seems to be uploading them with Finepix that has caused the problem.
I am still curious as to why they change, it could cause me massive problems in the future.
Thanks for trying to help.

Hi,
If you think the problem might be caused by FinePix Viewer I'd check the "Automatic Save" option settings before you do the next upload.

My version of FinePix, v.3.1.03, has the ability to rename files during the upload. I've got mine set to include the date and time found in each photo's metadata to ensure they all load in sequence. The option can be accessed via "Settings/Automatic Save Settings" in the main menu bar.

Ian.
