Sorry had to go offline for a while. Am I right in assuming that the Jonathan you are trying to trace is in later census records married to an Elizabeth and always gives c1834 Rainton or Middle Rainton as his birthplace? This is why I thought the baptism with parents Matthew and Mary looked a good possibility.
The Margaret listed with young Jonathan in 1851 could be his cousin, not necessarily his sister, as they are just listed as nephew and niece to Jonathan head of household. Jonathan's birthplace is given as Durham Houghton and Margaret's is just dittoed for Durham, so not conclusive.
There are these two other baptisms that I found for children with parents Matthew and Mary, not necessarily the same couple, maybe you could check those out on familysearchlabs pilot site too:

And another Margaret baptised Houghton le Spring:
Houghton-le-Spring St. Michael & All Angels
27 Apr 1834 Margaret Wilkinson, of Houghton, daughter of Thomas Wilkinson & Isabella
Still trying to find Matthew and Mary with son Jonathan in 1841 though.....
