Ther is a Wm, [William] son of Wm [William] bap; 1803. A 2 year discrepancy on the census is not unusual. Further proof is needed but I would keep him in mind.

The Wiltshire online parish clerk project do not have a opc for Malmesbury yet but there are links to the marriage transcriptions;  http://www.wiltshire-opc.org.uk/genealogy/index.php/parish-directory/item/178-malmesbury

I had another quick look at the transcribed baptism records and apart from a Charles baptized about 1725 the next ones are Clarke, Charles Edward, son of Jeremiah & Mary  [sawyer] bapt; 19-July-1820 &  Clarke, Charles son of Robert & Eliza [sawyer] bapt; 25-Dec-1822.

Thanks :)

The other lead I would like to follow up on is the possibility that William Clark (b. abt.1805) had a father named Ebenezer. Also, are there other churches in the Malmesbury area that I should consider researching as well?

Cheers :)

Just a quick note; the sawyer in my last post is the trade of the father.
I have access to the Malmesbury Abbey records at my local library, not sure if they have other relevant records. There are several nearby villages, also some other churches such as the Moravian in Malmesbury but I don't live near enough to know much about them, although my own research as led me to Malmesbury. Some information here; http://history.wiltshire.gov.uk/community/getcom2.php?id=151

I think it would be best to start a new thread with your query in  Wiltshire, you might get better results
