Definitely John. Just one of the very common abbreviations that were not intuitive - see Alfres, short for Alfred though quite why is beyond me. The other common ones are Jas, Jos, Wm, Geo. I'm not aware of the same thing being quite so common amongst the female side of the population - Elizabeth is about the only name I've ever seen.

I also believed it to be Jonathan.

This is something that pops up periodically, and opinion is often divided between a John and Jonathan.
I imagine that the OP has sorted it out since she asked the question 15 years ago.  ;D
