I just saw this post and thought this might help you. A lot of the RC churches in Manhattan have either closed or merged with other churches. Old St. Patrick's on Mulberry is still there but the other two could be gone or merged. This is the official website for the archdiocese of ny. It will give you a list of all the current parishes (except for Brooklyn which is it's own diocese).

I spent a lot of time last year trying to track down church records. Don't forget that a lot of these churches might not have existed for the years you're searching. Some of the churches were extremely helpful, others were not. All charged fees. It's a very hit and miss thing and you're charged the fee whether they the find the record or not.

My GGgrandfather Edward Halpin came to New York with his family around 1865. I haven't got a clue as to where in Ireland they're from. I haven't found them on any passenger lists to the US, so they could have come through Canada. I have to assume that he had siblings because there were many Halpins in the area I'm investigating in late 1800s New York State. There's a whole bunch of them but I can't make the connection. Edward was married to Catherine Connors, if that's any help to you.
