The only other thing I can suggest is that unless a family pre orders a plot then graves are usually in order of date of burial. Find a date just before and a date just after and maybe the one you want is in between. If Gwynedd have not recorded your headstone then there probably isn't one or it got laid down for health and safety and has disappeared under the soil/grass over time.

Did Gwynedd Family History confirm there is a headstone. If they did then they have location on a map. They can only record headstones that exist at the time. If there was no headstone you need to get grave location from Llanllyfni Council http://www.llanllyfni.org.uk/index.php/home
I can visit cemetery, but it is huge and no guarantee the headstone exists.

I can't find a marriage for William and Elinor unless someone else can.
The youngest child is 7 in 1851 so I assume they got married 12 months or more before his birth. If Elinor got married at the nearest church/chapel to where she lived then a search of the 1841 census in Ynyscynhaiarn or Llanystymwy may bring up one or maybe 10 Elinors of about the right age. Then you have to research each one you find to see if you can make a connection. (Is that you I can hear groaning lol). Look for 'Ty Bach' at the same time may turn up William.
A small point. It is quite possible Elinor has left home and working as a domestic.
Where did the DNA link come from? DNA doesn't lie. Is there a tree connected to that DNA you can research. If it came from Ancestry then you probably have a lot more connections.

I have just added Llanfihangel-y-Pennant Chapel/cemetery to 'Find-a-Grave' as it was missing. Don't think its online at present. Website tried to keep sending me to the one near Tywyn

Porthmadog, Ynyscynhaiarn and Llanfihangel-y-pennant seem to be linked together in census.
