John Stuart born Newtowncrommelin Co Antrim, 1844. Schoolteacher, taught in Carnlee Co. Antrim 1861-1863.Son Martin 1866 and daughter Elizabeth 1869 born in Donaghadee Co. Down so presume he taught here.
After this can find no trace.

One clue here- John Stuart, Donaghadee "husband of Maria Kelly; father of Elizabeth b. 25 Mar 1869"

Martin Stuart born 26 MAY 1866 Donaghadee (page 859 in civil register).
Do the birth certificate list John's occupation as teacher?

Have you checked in directories to see if teacher in Donaghadee is listed and if that teacher is John Stuart? There are links to various directories here-

Hi,
    John Stuart married Maria Kelly in Newtowncrommelin Presbyterian Church on 22 Apr1865.
Fathers' names were James Stuart and Daniel Kelly.
